They could probably approximate that feat.
Or perhaps the sub was emerging on its own power and Aquaman speed up the process.
Again, my main rationale is that his other strength feats seem just too far off.
The same can be said for Thors "star" feat in infinity war.   His other strength feats just aren't the same ball park.

I don't believe Aquaman has the physical strength to lift a submarine.  It would be very inconsistent with his other strength showings.   The ability to move the sub was most likely supplied by his swimming propulsion.   Which one could argue was in turn based on strength, but given his other showings it doesn't seem to translate to combat.
  That said, Hulk has a massive strength advantage.  But Aquaman still wins because the fight is under water where Hulk can't breathe and Aquaman is way to manueverable.

As to the topic in general.  I'd say WW wins 6/10.   I could see a story written reasonably either way.   
I'd give tony at least 1/10 against virtually any sub thanos level character with prep.
It's a plot device power.

IIRC, Ironman used nanites with adamantium Spike to attack WWH.
Nanites specifically designed to his healing factor against him or somesuch thing.  Been a long time since I read the story and I don't feel like confirming all those details.  Just a thought

In the world of comics, winners/losers of fights are rarely determined by powerset match ups.  It's much more likely to be determined by overall hierarchy status.
  If we apply this to the film's, it's hard to peg Dr Manhattan because his competition in the film was so low.
    Without comps, I think we have to default to common sense and general trends in the medium.
With that said...
  I do not grant that Dr. M " atomizing" would be effective vs Uber durable characters The trend is that attacks that work on less durable things often fail on more durable.  So I don't feel that D.M has met the burden of proof to fell Doomsday with this method given he's not proven the ability to do it to anything comparable to DD.

Teleportation probably works because, as has been noted, durability is almost never a factor when considering teleportation.

Meanwhile, I also don't feel that DD has met the burden of proof to establish that he can actually injure Dr. M.  Until he starts punching through dimensions or accomplishing other esoteric feats the Doctor just seems to exist on a level that DD cannot effect.

With that said...I think Dr. Manhattan should be a heavy favorite.

Given the medium and relative feats... I don't think the assumption that Doc Manhattan can manipulate DD or (any other ridiculously durable character) can be justified.

We don't know exactly how or why each characters powers work or are really even supposed to work.

If we interject any real world physics, it's very likely that Dr.M's "aromizing" is some kind of energy attack at some level.  It's just that the manner of applying that energy is imperceptible to the audience.
