It always bugged me that people like Black Panther and Namor, regents, are active members of super hero teams.
Especially Black Panther. It makes absolutely no sense for him to meddle in the domestic affairs of foreign nations when he is a king of a isolationist and non-inteventionist state. How are his people even tolerating this bullshit? Instead of being home and governing the country, he's off to fight people in pajamases? That's bullshit.
Then there's the funny issue of The Avengers even tolerating a quasi-communist dictator on their team in the first place.
Any other examples?

Spider-Man. How is he supposed to be a menace to society and acting like a vigilante and at odds with the cops every now and then if he's a full fledged Avenger, helping to defeat world class threats?
Cop: "I eh.. Have to arrest you Spider-Man."
Spidey: "Did you see the news today?"
Cop: "..maybe."
Spidey: "What was the main headline?"
Cop: "I don't remember."
Spidey: "What was the main headline."
Cop: "The Avengers capture defeat alien invasion led by Thanos which was set to wipe out all excistence on the planet."
Spidey: "Who was on the team?"
Cop: ".....You." *scoffs rock*
Spidey: "Buh-bye."
Except far more witty.

Black Panther and Namor, for the reasons you mentioned. Though it could work if Namor gets exiled, as tends to happen to half-breed scum.
Cosmic types, like Green Lantern and Nova. They should be policing the universe. Also, Silver Surfer - he should never, ever be on a team.
Murdering loner types like the Punisher don't mix well with others.
Wolverine has grown a fair bit since his hard to manage days. He is one of the iconic X-Men at this point.
Spider-Man... Similar to Cray, one of the things I loved about Spidey was that while he knew other heroes, even teamed up with them (Marvel Team-Up, awesome series) he was always a bit of an outsider, a nerdy guy who didn't fit in. Fucking perfect premise for a comic book superhero. That's gone down the tubes, though on an economic level I can get why Marvel would want their most popular hero on their most popular teams.

Punisher is someone who I've never felt like he belonged on any team that he's ever been on. Or any other team for that matter. The guy always defined the loner anti-hero to me.

They actually explained Black Panther being on the Avengers pretty well in the A:EMH cartoon, where he created a council of Wakanda to govern the day-to-day aspects, and he was out as an Avenger effectively working as a diplomat and good will ambassador.
Spider-Man I can see being on a team due to, as Black Widow pointing out, him basically being the biggest team up whore in all of superherodom, rivaled only by the Thing. Really, him being publicly hated works in the early days when he hasn't established a reputation and people see what he does, especially with Jameson blasting him in his paper, but after a few years of superheroing and saving the day, it should be a much more mixed opinion on him. Besides, heroes with negative publicity have been Avengers before, including people that were considered criminals at the time.
The Hulk is someone that only works on a superteam under very specific circumstances and portrayals. Unless you get something like the EMH version, the Hulk is basically a ticking time bomb that no one should want in a group.
Wolverine maybe works on a single superhero team, but having someone who is suppose to be as hard to work with as Logan is, to the point that the only reason he works on the X-Men is because they're his family, just doesn't make much sense.

Wolverine on an X-team, and later on Avengers or whatever, makes sense to me.
Xavier took him in as a pet project, guy wanted to redeem him. Logan was all emo in the beginning, but deep down liked the feeling of belonging somewhere. Then naturally he evolves into a (more or less) team player, and because of that he can at the very least be tolerable in non-X-teams.
That's why I really liked Marrow post-OZT. Because she took on Logan's old role and then made him realize he still has a long way to go before he can conquer his RAGE DEMONZZZ!

Dr. Strange and Quasar.
They each serve as the defenders of the universe (one cosmic, the other mystic), and unlike GLs and Nova...they were never part of a universe spanning team of similarly powered individuals. They can use Earth as their home base since distance means little to them, but fending off criminals and would be world conquerors should in all honesry be beneath them.
Scarlet Witch. Oh, she'll sacrifice herself at the end of AvX or some shit to try to redeem herself, but she has killed far too many people (heroes, villains, and civilians) and has proven entirely untrustworthy.
